Basically, if you're planning to stay over 90 days you won't be able to make a visa run. The new legislation only allows a 90 day stay in a 180 day period - it's a way for the Turkish government to discourage illegal immigration and to encourage people to apply for more permanent permits.
Furthermore, if you overstay your visa by a certain number of days, then Turkey will ban you for a period of time....
