Japan is one of the safest countries in the world. While you should always use your common sense and be aware of what is going on around you, it is quite safe to walk home alone late at night, for example.

In Japan, there is a very highly-developed sense of moral duty and correct behaviour instilled in children from a young age, which means that people generally take care of each other. If you lose your wallet in a crowded train station, for example, you can be fairly certain that it will be handed in tact to the local police station, who will leave no stone unturned until they trace you and return the wallet to you.
